WOORD VOORAF

“Oef, eindelijk is ‘t af!” Naar dit moment, waarop ik dit kan neerschrijven, heb ik lang uitgekeken.
Het is een werk van lange adem geworden en het heeft bloed, zweet en net geen tranen gekost om
de hiernavolgende hoofdstukken op papier te krijgen. Ik weet echter dat ik nog een laatste poging
moet ondernemen om als ‘woord vooraf’ iets deftig op papier te krijgen. De meesten die dit werk ter
hand nemen, zullen zich immers de moeite troosten om de integrale wetenschappelijke weergave
van 5 jaar labeur te lezen. En ik moet toch diegenen danken die dit wel gelezen hebben (of toch
delen ervan).

Toen ik dit werk aanvatte, wist ik dat enkele hindernissen me stonden op te wachten. Uiteraard zou
het allemaal niet vanzelf gaan. De Natuur geeft immers niet zomaar haar geheimen prijs. Zonder de
steun en aanmoedigingen van familie, collegae en vrienden zou ik er niet aan begonnen zijn, laat
staan dat ik dit werk had kunnen voltooien. Terugblikkend op de voorbije 5 jaar overvalt mij een
gevoel van voldoening en dankbaarheid. Voldoening omdat ik ervan overtuigd ben dat je iets kan
bereiken, als je je er maar hard genoeg voor inspant en doorzet. Enkele zeer dierbare personen, die
tijdens deze periode zijn heengegaan, waren toonbeelden van doorzettingsvermogen en
levensvreugde en als het al niet via genetische weg is, is het dankzij mijn bewondering voor hen dat
ook ik een beetje over deze eigenschap mag beschikken. Mijn dankbaarheid gaat vanzelfsprekend
uit naar de mensen die mij bij mijn activiteiten hebben bijgestaan. Want een doctoraat is zo veel
meer dan enkel maar dag in dag uit, begeesterd door de wetenschap, door te brengen in het lab.
Toegegeven, ik heb veel van mijn tijd gespendeerd in het lab, met veel plezier en overgave
trouwens, vaak diep gefascineerd door die o zo boeiende wereld der micro-organismen en
macromoleculen. Anderzijds was het ook een uitgelezen kans om mensen beter te leren kennen en
appreciëren.

Prof. Dr. Wyns, beste Lode, je verdient mijn welgemeende dank voor alle kansen die je me geboden
hebt om dit onderzoek in alle vrijheid uit te voeren en voor de geapprecieerde interesse in dit
onderzoeksproject. Destijds wist je mijn belangstelling te wekken voor eiwitchemie en biofysica en je
hebt me aangemoedigd om bij Patrick aan de slag te gaan. Twee keuzes die ik mij zeker niet
beklaagd heb. Zonder jouw kansen, stimulansen, het gestelde vertrouwen, steun en geduld was het
vast en zeker niet zo vlot verlopen. Bedankt voor het kritisch analyseren van deze scriptie en voor
de bijzonder boeiende en leerrijke periode die ik in uw onderzoeksgroep heb mogen ervaren.

Dr. Van Gelder, beste Patrick, je bent meer dan louter de officiële copromotor of supervisor van dit
doctoraat. Je hebt jezelf als mentor en goede coach overtroffen en me steevast gemotiveerd met de
jouw typerende stijl. Het was een eer en een zegen om met jou de strijd aan te gaan met het lipase-
foldase systeem. Jouw bewonderenswaardige gave om alles op een ‘nuchtere’ en wetenschappelijk
hoogstaande manier te analyseren, jouw creativiteit en stimulansen zijn van doorslaggevend belang
geweest voor de goede afloop van dit werk. Je hebt een onuitwisbare stempel gedrukt op de manier
waarop ik tegen de wereld aankijk: naast het louter wetenschappelijke, heb je me onvergetelijke,
leuke momenten bezorgd (onder meer op de buitenlandse trips, ik zou er probleemloos een
aanzienlijk aantal bladzijden mee kunnen vullen), en heb je me ook enkele wijze levenslessen
bijgebracht, waarvoor mijn bijzondere dank. Hartelijk bedankt ook voor het nauwgezet doornemen
en het opsmukken van mijn posters, presentaties en teksten, waaronder ook voorliggend werk. Ik
wens je van ganser harte veel succes bij de nieuwe kansen en uitdagingen die je voor de boeg hebt!

Het is vrijwel onmogelijk om iedereen die ik in de voorbije jaren heb mogen begroeten in het lab,
hier bij naam te noemen, laat staan er nog anekdotes aan toe te voegen. Dan zou dit document

immers wel zeer lijvig worden. Maar ik draag vele goede herinneringen met mij mee als ik terugdenk
aan de fijne tijd in het lab, en in het bijzonder aan hen die ik een warm hart toedraag.
Toch wil ik nadrukkelijk de harde kern van de ‘Mem-groep’, ir. An Ranquin en ir. Kim Remans,
bedanken voor de steun, collegialiteit en de leuke momenten samen. Ook het enthousiasme van de
oudgedienden van de Mem-groep, Prof. Dr. Savvas Savvides (UGent), Dr. ir. Klaas Decanniere,

Abstract

Protein secretion is fundamental to the bacterial life cycle and required for key activities such
as nutrient acquisition and the establishment of bacterial disease. Gram-negative bacteria are faced
with an extraordinary mission when they need to secrete proteins into the extracellular medium.
Their main distinctive feature is that the Gram-negative cell envelope consists of an outer and an
inner membrane, which are separated by the periplasm. Hydrophilic proteins that are targeted to the
extracellular medium have to pass these 2 hydrophobic barriers.
Burkholderia glumae is such a Gram-negative bacterium that uses a type II secretion system
to secrete an endogenous lipase (LipA). Bacterial lipases are important virulence factors that have
evolved to efficiently hydrolyze a myriad of triacylglycerols. In a first step, the lipase is exported
through the inner membrane via the Sec-machinery. The second step comprises the translocation of
the fully folded lipase across the outer membrane, mediated by a sophisticated macromolecular
complex, the Xcp-secreton. The crucial event in this secretion process is the transient folding of the
lipase in the periplasm with the help of a highly dedicated chaperone, called lipase-specific foldase
(Lif). The Lif is anchored to the inner membrane via an N-terminal hydrophobic α-helix. LipA
molecules that fold in the absence of Lif form an inactive folding intermediate that is almost
indistinguishable from the native conformation and that remains in the periplasm. In vitro studies
confirmed that only Lif is required for the proper folding of LipA and that addition of Lif to the
inactive folding intermediate leads to immediate activation. While molecular chaperones prevent off-
pathway reactions, the lipase-specific foldases are considered to stimulate on-pathway reactions.
Due to its specific action, Lif is classified as a steric chaperone.

1.1 The microorganism Burkholderia glumae

Burkholderia species are aerobic, motile, rod-shaped Gram-negative bacteria that belong to
the β-subclass of the Proteobacteria. The genus name Burkholderia originates from the surname of
Walter Burkholder, a phytopathologist at Cornell University who first described B. cepacia in 1950 as
a plant pathogen (then known as Pseudomonas cepacia) responsible for the bacterial rotting of
onions (Burkholder, 1950).
Burkholderia glumae was previously known as Pseudomonas glumae (Kurita and Tabei 1967)
before the taxonomic reclassification in 1992 when several Pseudomonas species belonging to rRNA
homology group II were transferred to the new genus Burkholderia (Skerman et al., 1980; Yabuuchi
et al., 1992; Urakami et al., 1994). It has a rod-like shape and contains polar flagella (Fig. 1), it is
non-sporulating and forms slow-growing, circular and grayish-white colonies. It is also closely
related to B. cepacia (Coenye & Vandamme, 2003; Mahenthiralingam et al., 2005).
At present the genus Burkholderia comprises at least 49 species which occupy a remarkable
variety of ecological habitats and exhibit an immense metabolic diversity
(http://www.dsmz.de/microorganisms/html/bacteria.genus/burkholderia.html) (LiPuma, 2007;
Coenye & Vandamme, 2003; Vandamme et al., 2007). Their ecological versatility has been
attributed to 2 main factors. Firstly, Burkholderia species are metabolically robust because of their
giant multireplicon genomes ranging from 6 to 9 Mb (Chain et al., 2006). Secondly, their genomes
contain an array of insertion sequences which promote genomic plasticity and general adaptability
(Lessie et al., 1996).
Traditionally, Burkholderia species were known as soil bacteria and plant pathogens and to be
harmless for healthy humans and animals. Two major exceptions exist, B. mallei and B.
pseudomallei, which are primary pathogens for animals and humans and the respective causative
agents of glanders and melioidosis (LiPuma, 2007). These two organisms are also considered as
potential biological warfare or bioterrorism agents. Furthermore, in the past 20 years, B. cepacia
became notoriously known as an emerging multi-resistant opportunistic pathogen that causes mostly
nosocomial, life-threatening pulmonary infections and premature death in immunocompromised
patients suffering from cystic fibrosis or chronic granulomatous disease (Mahenthiralingam et al.,
2005).
Despite the (phyto)pathogenic nature of several Burkholderia species, many isolates from the
soil or rhizosphere are known to have biopesticidal and plant growth promoting properties (Parke &
Gurian-Sherman, 2001). B. glumae was reported to produce antibiotic substances against various
phytopathogenic bacteria including Ralstonia solanacearum (Furuya et al., 1991; Fu & Young, 1998).
It has been applied successfully in controlling diseases affecting commercially valuable crops
(Wakimoto, 1988).
However, the enormous biotechnological potential is not only restricted to the function of
Burkholderia as biocontrol agents in the agrobiotechnological sector or through the production of
industrially interesting biocatalysts (see §1.3.4). The metabolic versatility and the unparalleled
capacity of Burkholderia species to degrade organic anthropogenic pollutants make them important
players in bioremediation (O’Sullivan & Mahenthiralingam, 2005). Burkholderia species are amongst
the most effective aerobic degraders of recalcitrant environmental pollutants such as polychlorinated
biphenyls (Chain et al., 2006).
